Would be truly moronical to punish players for clever usage of game mechanics. I'd understand if it was something that's actually harmful.

In this case, I believe it was. The OP states the pally was bubbling the flag off his team for the sole purpose of ruining the game. That's much different than just stealing a cap. Or my favorite, bubbling the flag off their flag carrier if you happen to have a smart priest closeby.
