Disabling this will not help with preventing people logging the winning faction, since those will always do so.
However it will help people that play at night to get bg's running. Ash suggestion of only WSG at some hours, can be a bit boring to do the same bg over and over, but at least 5vs5 would be easier to achieve.
Relogging the winning faction doesn't sounds like me anyways, doesn't mean I log the losing one ALWAYS.
Most nights I help alliance when it doesn't pops as horde and i know there are spots on Ally.

farm some kills/honor for whatever they desire and probably rage at you in whispers aswell.

True you will have balanced bgs based on numbers but you will still have at least 7-8 people waiting in queue for hour(s) maybe. As for 3v3 bgs... I don't know man, I'm mostly playing at night, and don't feel like chasing 2-3 people in huge bg

its pretty easy to fix
remove the que notification that shows how many ppl are in que
it demotivates ppl when they especially when the opposite faction has 40 in que and your faction barely has 10
