despite dismissing, logging out. re-taming the pet I just cannot get the training points to work, I've deleted cache, disabled addons etc...

This will be fixed in a update tomorrow night, or soon.
In order to fix the issue with training points fairly, we will be wiping all Hunter pets and they will need to re-train a new one. All 350 training points will work immediately from that point.
